Sorry, Don't know. Have you done any fault-finding? Such as setting up a blank page with two separate link with pop-ups, then two links using the same map, etc. My thoughts were possibly that IE can't cope with the Javascript referring to the same item, i.e. the map?). If you can get a simple working / non-working example, then you can compare that to your more complicated page.
