I would say it depends. Depends on what? Well, that also depends! :-)
I don't think you would want to haphazardly apply pop-up window links all over your web site, but if you're designing - say - a portfolio website, then I think pop-up windows can be highly effective AND beneficial.
Mainly, I try to use pop-up windows as a way to enhance a particular page. For instance, let's say I'm working on a Cancer Research page and the page has lots of informative information about breast cancer. And, let's say there is a passage of text that has links that go to additional cancer information OUTSIDE of the website I'm working on. Here, I would add a pop-up link because my feeling on this is that people can get potentially lost if they are suddenly transported to another page. I want people to be able to see the main page while still getting this new, additional information (especially if I don't want them to leave my main site completely).
But, one thing I ALWAYS do is I try to give the viewer absolute control over the pop-up window by NOT making it a full screen (let's say, 800x600). Generally, I try to make the pop-up window a fair size - not too big, not too small - and I ALWAYS give them the ability to expand their browser window on their own!
Again, if you are responsible in how you create pop-up windows then I think they can be highly effective.
