Well, "delete remote files not on local drive" is _supposed_ to work, but whenever I try it, it deletes only one file and leaves all the rest no matter how many are supposed to be deleted. I've had best luck just replacing the entire site on upload, or going to the remote files and deleting what I want gone.
If you use the "delete remote files not on local drive" feature and it works for you, please let me know, because then I can find out if it's something to do with my hosting site rather than DW.
