If you install MX over DW4 it will pick up existing site definitions. (You'll retain both folders, but the new one will recognize old sites.)
From the description I couldn't immediately tell how this install differed from the usual install... best hunch is that those directory choices may have made it hard for the installer to find the older app, but that's just a guess from what I read of the situation.
